An employee of mine has left Dubai but it appears that there is an outstanding police matter regarding a cheque. She is due to fly to Oman on behalf of my company and I am wondering if it is safe for her to do so or whether there are links with the Oman/Dubai police?

If her name is in the records, she will be arrested at the Dubai Airport.

For my knowledge there are no electronic links between the UAE and the Omani Authorities.
An electronic link between the UAE and Oman Immigration exists between Hatta in the UAE and Wajahah in Oman to ease the visa procedure. Flying into Muscat shouldn’t be a problem.
You’ll find collaboration between the UAE and Omani police in case a suspect of a criminal case fled to Oman or if an international arrest warrant is out which will not be the case of a matter regarding a cheque.
edit Hans: There are direct flights to Muscut and going by the asker’s name I assume she is coming from the UK. No Dubai Airport involved, otherwise you would be correct.

No doubt she can go Oman without transiting UAE anyway….not a problem at all and case wont be replicated on her jrny..

there wont be any links with dubai/oman police and she should be safe enough going to oman. presumably she left dubai legitimately and her visa was cancelled normally unless it was a major fraud then she should be ok.
